OK, if it's "limp mode", what's telling the ECU that the clutch is being pressed down?
It can't be the clutch switch, because that makes it impossible to start the engine when the pedal ISN'T down, and there's no other wiring going to it.
If it's stalling when you first move the clutch pedal down, it might be the ACSD switch. It turns off the cruise control if you step on the clutch to keep from revving the engine. I think that would let the engine go back to idle, not kill it.
Try adding a little throttle when you press down on the clutch. If it's a too-light flywheel, the extra rpms will keep it from stalling.

Does the squeaking noise come from the dash/footwell where the clutch pedal is, or from under the car where the clutch is? Does it happen when only with the engine running, or when the engine is stopped, too?

IIRC if under 10lbs, there isn't enough inertia to keep the engine running, so the tach will bottom out, and the car stalls... or something like that.
Any idea how much your flywheel weighs? I have the ACT Prolite flywheel and I think it's 13lbs or so
