Default codes at higher rpm?!

Ok here's the story. 2004 350. 150k car is well kept. I got a good deal on the car because 6th was out. So I bought another tranny and threw it in. I own a body shop so I have lifts and so on. In order to replace the tranny I had to obviously remove the crank shaft position sensor. Now I drove this car 300 miles or so high rpm low rpm in town on interstate before replacing the tranny and never had a check engine light appear. I checked all my connections twice when 're installing the new tranny. Now every time I get into the car a little bit the check engine light pops on and I run my code scanner and the first code is crankshaft position sensor followed by knock sensor?! Can anyone help me with this. Please! Is it by chance that somehow I broke the crankshaft sensor when swapping the tranny? Its a very simple sensor. One boot holds it in place in the bell housing. Please if anyone has any advise id love to hear it. The car is stock other than a stillin cat back system and wheels
