Changing shift boot or shift knob

Changing shift boot or shift ****
I want to replace my nasty plastic shift boot. I have a leather replacement but to fit it I have to remove the stock shift ****.
I understand that I have to grip the shaft with a wrench to stop it rotating when I unscrew the shift ****. My question is whether I do this through the rubber "underboot" (I tried this, it didn't feel like it would grip so I stopped) or do I need to get access to the metal shaft itself to lock the wrench onto. If the latter how do I do it?
