More convertible problems

My '04 350Z has a problem with the drivers window. Initially, it wouldnt go back up. I tore it apart and found the motor was working and the regulator was operating without binding, so I greased it up and put it back together. Now the window goes up.
The problem now is, when the window hits the top, it bumps it right back down again. I can nudge it back up by hitting the button several times but its not working right. Now the top wont go down at all.
My question is: Does the motor need to be centered in its movement? Is there an internal clutch on the motor assembly? And it sure would be helpful to have a wiring diagram for the convertible top operation. There must be several microswitches that need to work together. Can someone help me out please? Thanks, Scott
