i have an 03 trunk and traded trunks with an 06. but now both of our trunks dont line up well. are the trunks different sizes? or should they be interchangeable? any input will be greatly appreciated. thanks in advance

The hatches are the same as far as I know, but you may need to align it a little better. Loosen it a bit and work with it.

 

the part number in the book shows the same part number for all the years from 03-06

 

All hatches are the same regardless of year... If they don't line up its because they are not aligned properly. You can adjust the fit at the hinges, and also at the rubber bumper stops.
