Shifting "Thunk" from 2nd to 3rd gear in manual mode

Shifting "Thunk" from 2nd to 3rd gear in manual mode
Has anyone experienced a loud "thunk" going from 2nd to 3rd gear in the manual shift mode of the automatic transmission? It doesn't happen between any other gears or in automatic mode. I have a 2005 Touring model with 4000 miles.
