Hesitation around 2000-2500rpm, suggestions ?

Just saw your update and was about to post up to check the knock sensor. When you do the wire tuck most of the harness is fine, but I mented the knock sensor connection and had to put new connections on both sides to fix it.

As far as the high idle, make sure you connected all of the vacuum lines. If you leave one off it will idle high.

As far as i know there are no vacuum hoses to even disconnect, other than the one on the intake tube if you remove it. At this point I'm not even going to replace the knock sensor, certainly doesn't seem to be the issue that caused my hesitation, its gone with the new throttle body. Guess i could go back to the old one and see how it idles after resetting things.
