HELP!!!
Installed bolt-ons on my car tonight (5/16 plenum spacer, JWT Popcharger on a Z1 intake tube, Z1 test pipes, Invidia Gemini catback exhaust, and a Zex wet kit).
When I started the car it was skipping pretty roughly.
I tested all 6 coils and it made no difference, they all seemed well. Tripled checked to make sure all lines were connected.
What do you guys think the problem could be?

It's erratic all the time, idling and driving down the road. It also pops occasionally. I unplugged the battery for maybe 30 minutes while I was finishing up the last of the bolt-ons.
sounds like a vacuum leak on the manifold. car is making the exact symptoms of this. i know it probably not what you want to here, but pull off the plenum get some rtv or new gaskets, make sure you didnt pinch the oil fill gasket
I think the Idle/thottlebody relearn might do the trick. Very often people doing the intake think its cool to touch all the moving pieces only to realize they moved something the car had adjusted to a particular setting. Search around for the steps or "pedal dancing" and give it a try. If that doesn't work look into cleaning the air sensor. If that and the previously mentioned air leak check doesn't work start going back to stock and testing the pieces one by one until the problem goes away.

I got the car to stop misfiring and was going to close the hood and when I did, the hood hit the popcharger and pushed it down. when it did, the red MAF wire split open and it touched a bolt or something and grounded out. Now the car won't start and the TCS and Slip light are on. The car will turn over but isn't firing. I checked all the fuses in both panels and a friend tried to scan it with a scanner from 2005, but the car is a 2006 model, and it wouldn't read anything at all. My guess is that the computer is toast, although I don't know how that one wire grounding out could cause that to happen. If I'm wrong, please let me know. I need all the help I can get!

Scanner should be ok, OBDII is good back to '95 I believe. But a short could have hurt the Mass air sensor or ECM. There is a fuse in line to the ECM so check it and see if it took the brunt. I believe it is a 15A fuse, but first repair the short.
Never tried that but I would imagine no. The ECM would use that info to help determine how much fuel to deliever and if the sensor is returning a zero value it may not work, at best it would be tough to start and more than likely not idle correct. But if the ECM was fried it would not start from what I've heard.
