Default Rough Idle - Possible fixes?

Hey, I've noticed some rough idles lately. Usually if I'm waiting for a minute at a stop light, the car will vibrate or kick for just a second and the RPM will drop just a bit, then run normal, and then do it again a few seconds later. It's really weird. It wasn't too bad at first but it's seemed to become more frequent over time, however I never had any CEL.

Yesterday (Sunday), I was driving into work and my CEL started blinking and my engine was extremely rough, even while driving. I brought it home and I had Bank 3 Misfire code and random misfire code. I replaced all 6 spark plugs and had no more CEL and it's fine while driving, but the idle issues did not go away.

Anybody else experience something similar? Any possible solutions?

Also, as a side note, when I did my spark plugs I noticed my throttle body plate was pretty freaking dirty. Could this be related?

I just bought the car about 3 weeks ago haha. Is that a common problem?

Removed the throttle body to clean it. Looks like it doesn't shut completely. Is it supposed to be like this? It's hard to see in pictures but it's not straight up and down inside the body, it looks like it's slanted maybe 15 degrees open. Should I be concerned?

So before buying anything, I removed my MAF and throttle body, and cleaned them both really good. Drove into work this morning and the issue is still there.

Figured it out! It was a bad coil pack.
