Could anyone with aftermarket wheels recommend a good alignment shop that they would trust? Discounttire? Les Schwab? Thanks in advance.

Omni in Totem Lake is one of the better places around, and does alignments on most of the local S2000's that get track use, as well as many other performance cars.
Speedware does them also, as well as Fordahl. Both of them charge quite a bit though, but can do it however you would like. They will even load ballast in the drivers seat (if you would like) to simulate the cars load for the track. Omni will probably do this for you too, but you would probably need to bring tha ballast.
All this being said, I have had Les Schwab align a car for me, and they did fine too. I do my own alignments now, because of the need to fiddle around with it at the track a lot.
