Why are only the manuals having transmission problems?

Actually, I have an issue with mine. When I switch from reverse to drive, there is a noticable lag between reverse and drive (it falls into a nuetral position), that if I don't watch it, I give it gas and then the car lunges when it slips from the nuetral poisitiion into gear.
I also have started to notice a "clunk" when going from the automatic mode to manual mode if I am going slow enough that it doesn't already go into 4th. I have stated to notice the cluck on some upshifts as well.
I am taking the car in soon for the Bose fix and the dealer will look at it the. He also told me that if it is the tranny, the will do a wholesale swap out.
3800 miles.

i would really be interested in what you find out. can you pm or email me if they do do any work on the tranny?

I have a manual transmission and it is whining and sounds like it is grinding when i downshift from 3rd to 2nd and 2to 1st aswell ... I am taking it some time this week to have it checked out....
