You know, I heard the same yesterday and now after reading your post, I got somewhat paranoid since my Z has been stored this way for over 2 months! So I read my Battery Tender Junior's manual from end to end. They do mention ventilation there but not in much detail.
So I just called Deltran Corp (makers of the Battery Tender brand of float chargers) and spoke with a nice lady who patiently explained that the ventilation note in the manual is for the charger, not the battery. She said people love to place their chargers inside the engine bay to keep them out of site and since that increases risk of possibly melting car's wiring that may be in physical contact with the unit as it warms up during the initial charging phase, Deltran reminds people to keep the charger outside the bay and ventilated.
Phew! I wasn't going to store the car without the cover this year as last winter there was literally a half-inch think layer of dust on it by Spring.
