Default Yet another Bose/Sub/Amp/wiring question

Hello all,
I recently purchased a 2006 roadster. I have quite a few questions, but i'll try my best to keep them short and sweet.
First off, I have the typical Bose audio/CD cutout. So I plan on replacing the head unit with the Pioneer P3100DVD. I also have an Alpine type R 12, with a JL audio amp already in a box from my last vehicle. When I remove the two trunk mats, I can barely get the trunk closed. My questions are, Does an aftermarket head unit fix the speaker cutout issue? Is there a link that explains how to run wires from the aftermarket head unit to the amp in the trunk? I know that it's necessary to hide the wires, but I can't seem to find a writeup on this. Should I invest in a smaller box so there wont be any clearance issues? Do people typically leave the stock Bose sub hooked up after an aftermarket sub install? Also, I assume you cannot use any wiring from the stock sub for the aftermarket one? It would be too convenient to unplug the stock amp and plug in the aftermarket amp. You'll have to excuse me, I'm new at this.. FLAME AWAY
