Does anyone know why the door handles have three dots on them?

Alrite.. i'll give it to you... Back when they first advertised the 240Z's, the advertisements would have a dark screen with a Z
and after it "dot" "dot" "dot"... <-- like that then they would show the car. The 3 periods basically hearken back to the original ads for the car from over 30 years ago. These turned out to be the most popular ads for the car.. Now you all know why that design element was invented.

What's really weird is a guy I race with was telling about those commercials of the original 240Z with the Z then ... I never even thought about the new Z symbol with the ... in it.

Well your answer seems to make sense, but I'm not sure that you are correct on this. As Grey Matter posted above, the three dots (that appear not just on the door handles, but on the wheels, kick plates, radio face, strut tower bar, and elsewhere...) represent "Newness, High Quality, and Z-Ness" according to the book "Lust then Love" by Ron Sessions.

they should have made the door handles flush and the same color as the car body for a much cleaner look. A door handle isn't a design element that needs attention drawn to it.

They might represent that, but apparently they used the "Z..." back in the 70's in television advertisements. The manager at my dealership mentioned it to me (he was about 60) and so did some random guy who was looking at my car who used to have an old 240Z.

But where did the "..." come from even in the original ads? I'll answer that question and the original question at the same time.
Look at the dashboard of a Z, 240 - 350. What do you see?
Right smack in the center there are three circular gauges: OOO That's a major design cue of the Z line and that's why you see it so much on the 350Z.
