Engine error code C1001

Engine error code C1001
My son has 2003 350z. He needed to replace the engine and put in with 2006 350z engine. We got the corresponding ecu for that engine. When you plug it in, it's as if ignition isn't talking to ecu. Nissan shop checked ecu and everything with it is fine. Any suggestions would be great.
