Help: Stock Bose Sub Cutting Out

I've searched for this but I've only found 1 thread which relates to this issue and there wasn't even a remedy for it.
Currently, all my speakers, including the sub, are stock Bose's. I installed a Panasonic CQ-C9701U headunit in January. Everything was working fine until few weeks ago - my sub started cutting in and out. By that I mean, it makes a popping-like sound (similar to the sound caused by flicking an empty plastic cup), then I completely lose my bass. A lot of the times, the sub will kick back in after a while (after turning the stereo off or lowering the volume and waiting 1 to xx minutes). It happens almost everytime I turn the volume up (before, it was working perfectly fine at the same or higher volume level). While the bass isn't hitting, all other speakers and headunit are fully functional and they don't seem/sound to be affected.
I doubt this was the cause, but it may be related. A week before my sub started cutting out, I had taken all the interior plastic panels. No wires were touched, from what I recall, but I do know that the speakers, amp, and the sub were exposed. It was during this time the bass started cutting in and out. Everything is back in place, but the bass still isn't functioning properly.
Any and all help would be appreciated.

I bought an amp from someone here and its worked ever since.

After reading more of it, it does sound like the amp. When the volume was turned up, the vibration from the bass would cut the amp out.

It sounds like the amp is shutting itself off to protect itself. Double check all your connections to the amp, and especially the power and ground wires.
I'd say pull the amp out of the stock location and leave it connected to the sub, let it play and just kind hit it a few times to see if it cuts off. It should do this regardless of how loud you have it.

Well, I had to stop by the Nissan dealership today for something and I asked one of the tech guys there about this. According to him, my aftermarket battery (which I neglected to mention in this thread) is at fault most likely. Its CCA is only 220 and he said he recommends at least 550. He also said that adding a capacitor to the stock amp may also help (after replacing the battery).
For now, I'm going to just put my stock battery on and see if that was the culprit. If not, then I will try you guys' methods. Thanks a lot for your help, guys.

Just an update on my whole ordeal..
As stated above, I thought it was my lightweight battery with a weak CCA that was to blame. However, after talking to some guys at Fry's Electronics and a local audio shop, I found the real reason.
It turns out that the stock Bose sub is too weak to handle what the headunit was outputting. Because I had my music blaring at times, straining the sub, pushing it past its limits, the sub's coils blew. It works most of the times, but when under load the sub will cut out.
So, the best remedy would be to replace the weak stock Bose sub with another. However, I don't want any extra weight (to me, performance > all), which means enclosured subs are out. That leaves me with two choices - free air subs or replace with a stock sub.
Free air subs would be the best bet, but there's only 2 of those available (Clarion @ $120 and JL @ $250) as no company likes making those. Replacing the stock sub would be the easiest way, but the stock Bose sub isn't cheap. So for the time being, I'm just going to leave it alone, and not turn the music/bass up.
