Can I use this Ebay item to change out my speakers and subwoofer while adding an aftermarket amp and retaining the bose system along with the stock navigation sound?

Looks right.

The Bose headend puts out line level signals - this adapter converts the factory jack to the normal RCA jacks.

I would have to rewire the doors though right? You think I would lose any sound quality at all?
