Default Troubleshooting - No idea whats going on(Alpine, Infinity)

Ok I'll try to keep this clear and simple..a couple weeks ago when I tried listening to anything there would be an extremely loud and annoying sound coming out of the speakers. I wish I had a better way to describe it but I can't...it's just really loud and painful . Then I started experimenting and noticed that if my windows were down, everything would work fine. The second my windows went up, this noise was emitted again. So I took the door panels out and noticed that the inductor in the crossover(driver side) had been totally dislocated. So I installed an extra crossover(identical) in that door and hooked it up and now it only works with the windows up! I just don't know, I've experimented with it a lot cause I didn't think the windows being up/down could have such a big influence. I can't find another factor that will make the system work/not work. Another thing is that this all started at the exact moment when I went to put a CD into the headunit at the moment the car was starting.

I just have no clue what is going on. I've been using the system about 3 years now. It consists of:

Alpine CDA-9831
Infinity Perfect 6.1
2 10" Infinity 10.1d subs
Infinity 7540a Amp
Infinity 611a Amp
