Someone had emailed Merlin's Table about repairing a touch screen phone and got this response:
There are two formats of repair in the Scratch Pro repair kit. One will fill in the scratches and the other resurfaces the screen using a series of abrasives designed for plastic. The unit you are looking to repair probably has a factory coating, so I would fill in the scratches and leave the coating as it is. Scratch Pro won't interfere with the touch screen technology. I attached a picture of a touch screen system. You can see that there are other layers on top of the touch screen technology.
This is the best repair kit that we have produced in 15 years. It will restore badly damaged discs and uncoated plastic to new condition. It will also fill in scratches on factory coated items. Removing deep scratches on factory coated items requires stripping the coating to repair the scratches. Our instructions warn against doing that, but I get emails where the user does it anyway and they seem to be happy with the results. The problem is that the plastic under the coating will never have the same satin sheen as the coating, so it is a trade-off. I believe you will have no trouble just filling in your surface scratches caused from the stylus. The scratch filler will also protect the screen from further stylus scratches. If you purchase this kit, follow the instructions carefully so that you get the best results.
