Default Rough idle

Before I begin, I tried search but my problem seems slight different since my car is new.

I have 06 MT with 2800miles and my idle is not dead constant. It feels like timing is slightly off. What I mean by that is the vibration I feel jumps up little as if one of the cylinder is firing at bad timing. Especially when the engine fan comes on, it gets worse.
How's my description of the problem? Probably bad, but I hope you get the idea.
Has anyone had this experience and talk to dealer for alignment or diagnostic?

Thanks in advance
