Exclamation Problems with engine/trans. will warranty cover?

I go to take my car for a wash and wax and then my car started acting up.i started to take off and i notice that i had to give it more gas than usual to take off.(its a manual).. so it stalls out. so i start it back up again and i give it alot of gas and clutch and its making this weird noise. as i take off it is horribly loud. i had just installed the motordyne spacer and JWT intake last week and it didnt do this to me. i thought maybe it was a gasket. i reved it and heard nothing. i think the noise might be coming from the transmission.

note: i just had my transmission replaced last month.

so my question is.. should i take off my parts and put back to stock to take it to the dealership.. would they void the warranty if i had it on? let me kno thanks.
