Could a TS Limited Reflash erase the timing advance I had Nissan do?

Could a TS Limited Reflash erase the timing advance I had Nissan do?
I just had my ECU reflashed with the "Limited" spec flash. All I had them do was raise the rev limiter, speed limiter, and fix the throttle. Could the reflash have erased the timing advance that I had my local Nissan service department adjust with the Consult II? The reason I asked is I lost about 5 to 6 HP from my dyno last week compared to today's (after the flash). I did not think about it while I was at the dyno, but the tuner said that I definitely lost a little bit of power.
