HKS used to make a "twin charger" setup for the 1st gen supercharged MR2s. the hks kit added a turbo to the already supercharged engine.

Turbocharged 4A-GZE. (Twin charged, HKS)
Using turbo as well as a supercharger, it is the most complex form of 4A-G, it is really expensive and resource hogging to setup, however, once correctly built, it gives the engine massive torque curves and allows you to use very large turbine to really trash the chassis. An impressive piping layouts allow even the owner to get confused which way the air travels... A common horsepower figures in the 350+ with unequalled torque characteristics.
Recent batch of new generation turbochargers are replacing these complex setups as boost lag become less apparent and higher peak boost becomes more stable and immediate. Quickly the twin-charger setup is becoming "low-tech" despite of it's complexities.

I was under the impression, with a twin-charged system, you need some type of intake system that would allow the supercharger to be bypassed after a certain rpm, much like the new GTI that came out (or something made by VW).

Definitely NOT the case with a VQ. You can EASILY Stillen that bia and then route the normal single or twin kit. The only issue is, how hard would a clutch system for the Stillen's pulley be to fabricate? Tuning shouldn't be TOO hard since you're basically tuning for boost starting @ like 6-8 lbs and then working up to a hefty 14-18 lbs with the turbo spooled. In theory, and the reason it's done, makes perfect sense to alleviate lag from a larger turbo by giving you SOME positive boost down low.

Is it worth the money? I would probably stroke the engine to 4.2 to get similar low-range torque.
