Going into dealer to get Transmission repaired???

Going into dealer to get Transmission repaired???
I made an appointment to get my trans looked at because it grinds going into 3rd gear. I have an intake on the car and the car is lowered. Will the dealer give me warranty problems with the trans if I have these mods on? Any advice....
