Electrical problems after motor swap...where to start?

Default Electrical problems after motor swap...where to start?

I finished swapping the motor a few days ago. Motor runs fine... there are no signs of electrical problems with the motor. However, my passenger window does not roll up all the way. The rear wiper turns on by itself when the car is powered. My aftermarket compustar alarm is not working properly... the siren is very quiet and the alarm is engaging on and off with the key out of the ignition. All of this was normal before swapping the motor. I'm a little confused since during the motor swap, I did not change or do anything different with the wiring. Where should I start? Does this sound like a loose ground?
