Default Sensitive throttle

Just bought a stick 03 350z with 88,000 miles.
The car previously had a supercharger on it but blew the engine and has since been replaced along with clutch but is having issues such as sensitive throttle, long cranking time to start and trouble going into gear sometimes. The ecu is hanging below glove box and battery is poorly relocated into cabin behind passenger seat.I don’t know if the issues are possibly from a tune that is on the car from when it had the supercharger or if it’s a sensor or issues with the poor battery location.

So I talked to the new owner and they just got the engine replaced before the issues began and sold it to me. So i assumed it was something with the new engine. I ran the CEL and came out with crank sensor code and when I checked the crank sensor it had been rubbing against the flywheel so I assumed maybe they installed the wrong flywheel. When I pulled the trans to check it out and the flywheel was correct but but whoever installed the engine and clutch didn’t know what they were doing because the engine came from an automatic and they left the automatic pilot bearing and never installed the manual one and just forced the flywheel on it which explains why the sensor was hitting it and having trouble going into gear.

I replaced that bearing and git A new flywheel but I’m still have the issues where the crank sensor is making contact with the flywheel and not sitting properly. The car will start after a few attempts but it idles high and accelerates to 3k rpms with little throttle. Does it do this because it can’t read the crank sensor?
