it will not work

you need a transission from a 2003-2006 car. Look for one with a later CD00 # as it will be a more revised version (preferably CD007, CD008 or CD009 (9 being the latest version)

what else you'll need? nothing assuming nothing about the rest of your car is damaged. Just new fluid

Are you swaping AT to MT? Honestly I think it would be A LOT easier to just sell the AT, and go out and try to find the same car as yours in MT. Because swaping trannys from AT to MT is time consuming and it's probably cheaper to do just buy another 350z that came MT from factory. You gotta cut a hole for the clutch pedal, and fug with clutch lines and stuff. Just a PITA.

Not really related to the thread, but ratios on a AT 350z are different than a MT 350z correct? Isn't the AT like 4.07 and MT is 3.75 or some ish?
