Does it apply on 2004 350z? I remember the service guy told me that my car is warranty for 3 years or 36k miles

Yes. Again, look at your warranty booklet. Nissan has included a 5 yr/60K powertrain warranty (like Toyota) for many years.

I bought a 2003 and the warranty ran out in January of this year (03 to 06).

The Basic warranty ran out
The Powertrain warranty is good still.
