Default Window Motor Shaft Alignment

I'm replacing the driver's side window motor. The flats on the new motor shaft do not line up with the socket in the gear box. I assume I don't want to turn the gearbox. I tried turning the new motor with a small wrench - doesn't budge. How do I turn the motor to align the shaft with the gearbox socket?

I'm probably missing something pretty simple.

Stick the square in the square hole then turn the motor(window will move up, if it doesn't do it the counter way of the way you just did.
You probably have to reset the auto down/up after

Thanks - I just put 12V on the new motor and got it to the right position.
