Default working out kinks in new system

Spent Friday evening through Monday evening *straight* installing the damn stereo (first install, so hella slow). Anyways, each and every speaker was a damn "puzzle" to get mounted.... but in the end it worked out pretty well - I did horribly mar the passengerside sailpannel trying to get my 2" tweeter in, but I think I can repair it.

Anyways, after a few days of tuning it and playig around there seems to be an occasional "pop and hiss" coming from the speakers. I was hoping to get a suggestion on what to do w/ it. This is not an engine hum, I had that problem too, but got it out, it is just a very occasional crackle.

My setup: The components (fronts) and the Sub are on a PG 8.0:4 amplifier that is stored in the old bose-sub pannel. The rear speakers are hooked up to the Clarion head unit directly. Playing with the front and rear, I was able to determine that the crackle is coming from both the front and rears (and prolly sub too), so I think the problem is at the head unit.

Did I fail to ground it properly? Did I fail to "cap" any of the non-used wires in the many harnesses? Could the antenna be screwing things up? Are my speakers simply being "broken in" since the problem seems to be getting better daily? Any suggestions would help.
