After spending a few weeks doing some research, I went with an FI Q10 with a Zenclosure .75 cubic foot box -- but your needs may not be the same as mine. I was looking for tight, sound-quality oriented bass (rather than just LOUD bass) -- at a relatively low cost.
I matched the Q10 up with a JL Audio 5001 amp. It wasn't my first choice for a sub amp (I was looking for more power), but I got a killer deal on a used 500/1.
I probably won't have the whole system setup (including new head unit and front stage, with amp) for anther week or so -- but I am convinced that the sub setup is going to meet my needs.
FI Q10 (used) -- $150
Zenclosure (new) -- $110 (ask Mike @ Zenclosures about his my350Z specials!)
JL Audio 500/1 (used) -- $125

I talked to a couple of people that were running the Q10 with 500-600 watts and they were happy with the results. Admittedly it would be better to hit it with 1K.
Find me a quality class D amp that'll do 1000 watts at 2ohms for $125 and I will buy it.

Place box with hole towards rear of car behind the strut brace (closest to the rear of the car) and slide forward (towards the front of the car) and it should go in with a little bit of wiggle. No removal of pieces or modifications are required for box installation.
All directions are taken from the perspective of the device (the car) while in use.
