I have the same issue with the bose factory sub, it randomly cuts in and out. I tried replacing the sub with another thinking maybe there was a short in the sub or something but alas, the new sub does the same thing.
I have the same problem except its with the left side of the car.
Because mine was happening with 2 speakers i assumed it was at the amp.
I went on a hunt today and found the amp in the boot on the (American) driver side, under the foam.
I checked the wires on the amp it seemed fine but possible pour connection.
Seems to be working now but next hot day it might f*%& up again.

Those with sub cutting in and out:
Do you happen to have aftermarket headunits with built in amps?
I've had this issue for a while and I never got to fix it. I think it's due to outputting too much (or trying to) through that weak "subwoofer" of ours or the frequency range the it's trying to hit, which somehow messes up the connection/wiring. If you hit the sub around the "rim" of it, it'll come back (at least that's what mine does) - it'll go out again soon, though.

The reason it cuts on/off when you hit it is because the sub amp is on the back of it. I had the same exact problem. I took the sub amp off the back and kept hitting it and noticed it would cut off/on on contact.
did you come up with a solution to fix it... did you re-wire using a different gauge wire....helppppppppp

The three problems I had with the Bose system was:
1) HU disc-load error - replaced HU
2) Front driver side speaker cutting on and off - replaced HU
3) Sub cutting on and off - replaced sub amp

Sounds great. Passed the poor sound quality, I am already at your first problem. I suppose it's too much for a head unit to last like 3 years.
I put the car up for the winter but may check into the amp if I dont end up just getting a new system by spring. Hitting the sub often kicks it back on for me as well, so I'm thinking this must be my problem as mentioned.
Of all the cars Ive owned I gotta say this is the worst factory system Ive had yet. I love my Z but this stereo drives me nuts. Along with the sub cutting in and out the factory bose HU likes to skip CD's like mad if the temperature is anything below 60 F outside. In the fall you can pretty much forget about listening to any music for the first 15-20 minutes until the car has sufficiently warmed up, then the cd player with run fine. Oddly enough when the car is Idle it often will play ok in the cold, but once you are on the gas and driving, its almost non stop skipping until warm.
