Default Engine Install

Well I decided to remove my engine thinkin it would make the instl of the greddy kit easyier. Well it did, once the engine was out it tool less than 2 hour to get every thing off and the turbo manifolds lines and turbos on. but the only probleme i have now is installing the motor back into the car. The oupt put shafte (dont know the correct term) on the transmaission seems to line up with the hole in the pressure plate and clutch but once there together it wont go all the way in. there is like a 2inch gap between the motor and transmission and it wont budge. is there any speacial way this is to be done?
should i just remove the transmission from the car and bolt it on the motor then reinstall?

Sounds like the splines on the transmission input shaft aren't lined up perfectly with the splines on the clutch disc. Get a breaker bar on the crank pulley bolt and rotate the crank back and forth a couple degrees in either direction to see if it'll line up and slot in.
