how do you tell from a 3.9 gears from a 3.5 gears

by just looking at them? the 3.9 would have fewer teeth

if they're installed, you can tell if you redline at 35mph at 6600 rpm in 1st gear or if you cruise the highway at 80mph at 3300 rpms in 6th gear

More teeth, not less.
Count the teeth on the ring and divide that by the number of teeth on the pinion.

just lift up the back of the car (put it in neutral) put a mark on the tire and ground or fender, then a mark on your driveline and the pumpkin. rotate the tire one exact full revolution, and count how many times your driveshaft turns.
out of the car, do what underpressure said. divide the number of teeth on the ring gear by the number of teeth on the pinion.
