Default Does this make sense?

I have a 05 35th 6-speed. The syncros feel like they are going bad in 2nd, 5th, and 6th. Isn't this fairly common and most dealerships will replace the tranny? I just got back from the dealership and they ordered a new clutch. I don't see how a bad clutch would cause 2nd to grind easily and 5th and 6th difficult to engage while the other gears feel fine. The clutch itself fine and doesn't slip at all. I didn't say anything to them. I figure I'll get a free clutch and then if(when) that doesn't fix it I'll go back in and request a new transmission. Does them ordering a new clutch not make sense to anyone else?
