Will a 06 CD009 AT5 fit a 2003 AT
Please notify if a CD009 06 will fit a 2003. Or should i just buy another 03 AT?

It will fit, but will take a lot of work to get the electronics to work

You will need a different TCM and probably a different ECU as they are completely different....man a lot of different's in that sentence.
