Default Swapping to CD009 Transmission

Hi, quite recently in my 2004 350Z MT. My synchros mainly in 2nd gear have inadvertently been roasted. My question is, if I swap my current transmission to a more revised CD009 will I have any problems doing so? Currently it’s at a shop being looked at and they want to replace the clutch which is very dumb to me. It grinds like a pencil sharpener in 2nd gear. I told them to first replace the fluid with redline and see what it sounds like after that. I know it’s going to come down to replacing the tranny though. Mainly because I’m a glass half empty kinda guy.
