That's a pretty fuct up list of codes. What troubleshooting steps have you tried so far?

Damn sounds like they cut and/or shorted some wires out! I don't know how they possibly could have though....

Maybe when driving the car up on the lift or using the wrong jack points they pinched some wire harnesses ???

make sure that it wasnt a coincedence and maybe melted through some wires in the wire harness at the same time as the alignment for some reason, lots of wires run close to hot items.

thats where i would start man...

First I would try and clear the codes with a scanner or Cipher, some of those may be left over from the install and then see which ones come back.

It seems like a lot of signals not getting to the ECU and causing it to go into Safe Mode.

Check the Unichip harness connection to make sure the plug n play harness is properly plugged in, and then also check the actual wires going into the Unichip harness to make sure none are lose.

Also check for any melted wires, specially around the crossover pipe, if you didn't heat wrap those that might be your answer.

Like I said in IM, those two plugs on my '03 are hooked up to the brake and clutch pedals. Try to get it to the dealer.
