The base kit now comes with different turbos. It seems they are only good on a stock block. They are journal bearing turbos now and have very limited HP potential compared to the garrett BB turbos that the setup used to include

that is where they screwed it up. I think they thought that those buying the base kit were looking for a setup to use on a stock block. Meaning they want around 400 hp, which is about the most you can reliably (relatively speaking) run on a stock block. And those turbos will do that.
If one is looking to build, they offer the Extreme kit. The logic is flawed in the sense that most the are willing to boost their car, on a stock block, are most likely willing to build and will want/need the higher HP potential sometime down the road. I guess at that point, you swap out the turbos like you would on a JWT kit. I think the original base kit was a much better setup in the sense it was good for stock block and still had some headroom if one built. Now, the base kit is maxed out at maybe 450 on a build, and their other offering is big step towards Extreme power IMHO.

In any case the Extreme setup does use garret BB turbos. That said, I wouldn't recommend that setup for a stock block, or even a mild build. I haven't personally driven the car with the extreme setup, but have heard there is noticable lag with the larger turbos.
I wouldn't shy away from the APS kit because of the fact they use journal bearing turbos. Greddy uses them and have a lot of success with them. The reason to stay away from the kit is the limited potential of the turbos being used.
I am not a fan of the JWT setup. IMHO the base 530 turbos are too small to give you the future headroom you might want, and the 700's are too big for stock block needs. It's sad the APS kit was changed, IMHO it was really the ideal kit for stock block users and those looking for mild builds down the road. Some would argue the greddy kit fills that need. While true in terms of HP and potential, I don't think the overall quality, fit/finish of the greddy kit is up to par with what I see with orginal APS kit. The APS kit is a much more OEM feeling setup than the greddy.
GTM has twin setups available, along with Sound performance, and possibly AAM. I am not recommending any of those setups as I don't know anything about them.

To piggy back on what Ziv is saying, you can swap out the journal section of the tuner kit turbos with garrett BB sections and upgrade the trim and AR to get whatever type of power vs. lag setup suits your needs. The swap is appx $2400 which is still much less than the price jump between the tuner and extreme kits. Also, this would allow you to assemble/install components such as the fuel system or build the motor before making the jump up in power on the turbos.
