I've done it plenty of times when my loaner ECU wasn't fully recognized by my car so it would go into "limp mode" every 35 miles.

Here's my summary of the reset instructions from TS's page
1. Turn the key to ACC, start stopwatch at the same exact time
2. At 00:03 seconds press the accel pedal in and out 5 times and stop just before you reach 00:08
3. Do nothing until 00:16, at 00:16 press the accel pedal down.
4. Let go of pedal at 00:26
5. Press again at 00:36
(Check engine light should start blinking from a slow blink to a fast blink by now)
6. Let go at 00:46
7. Press again at 00:56
8. Let go at 01:06
9. Turn off car
10. Restart Car, CEL should be gone/ECU is now reset
From another board but you can get the exact procedures from Technosquare's website.

Of course you get a SES light. You replaced the catalytic converters with pipe.
