New window problem.

Well I have searched and searched and cannot find the info I am needing.
To start off with approximately 2 weeks ago I had my passenger window shot at with a BB. So I had the window replaced at a shop that my dealership, Courtesy Nissan, recommended. I then went and had the window tint done at a different shop. My problem started that when I left the tint shop I noticed a pretty good amount of wind noise coming from that window. Now I can't say for a fact that it came immediately after the tint shop, because I had my radio up after I left the window glass repair shop.
So I get home and through searching on here and other sites I did the window motor reset procedure which did help. I noticed when I pulled the door panel off and I had the door open. I would roll the window up and I noticed the glass would start to fall very slowly approximately 4mm. Has anyone else noticed this while doing this procedure. Would it start to fall from the door panel not keeping pressure against the glass to hold it up? I wouldn't think it would have anything to do with this. So I then held the glass up while I closed the door and then did the motor reset procedure. However, when I was trying to hold the window it would still fall about 1-2mm back down. The window is definatey a lot better than it was, but it seems like it needs to be up another 1-2mm.
I'm going to attempt to explain this next part as best I can.
The black piece at the edge of the door nearest the hood has a rubber grommet near the edge where it meets the glass. The drivers side seems to fit flush, (the top of the glass meets the top of this rubber grommet). The window glass that I had replaced sits about the 1-2mm down and does not come to the top of that grommet. Would this possiby be my issue. I'm assuming the regulator knows to index the window only so much. Like it know each time the switch is pressed when the door is shut it knows to lift the glass 2mm or whatever it is set at. So I'm thinking that the regulator just thinks the glass is as high as it should be and then does it's indexing. I notice the wind noise once I get to about 90+ MPH.
Should I just attempt to try and hold the window as hard as I can and then close the door? I just really don't want to take it back to this glass shop or the dealership. Any help is appreciated.
