I don't know the good one in SF but here is a few around the Bay Area.

Conversion Techniques in Oakland
510.639.0911 John

Motorsport Technique in Hayward
510.783.8383 Kin

Custom Alignment in Mountain View (Very Expensive but they're one of the best.)
650.961.5311 Joe

Tire & Wheel Design in Campbell.
408.379.0300 Steve or Nathan

All 4 places will align your car the way you want. Either best for tire wear or best for handling.

If anyone knows any other places, please add them to the list so we have database of the good alignment shop around here.

zmax,
I'm running Eibach on my car which is 1" lowered and I can barely get the alignment back within spec. You might have to get the camber/toe adjustment if you want your alignment to be perfect.
I'll take a picture of my rear tires when I get a chance. It's uneven but not that bad.

KarmaMag, your car is looking sweet. Got a chance to check it out during the SC meet. I'm looking to put some springs on pretty soon, and am wondering if it's better to do the alingment right after install or wait a couple of weeks to allow the springs to break in? Also I've been looking around for south bay alignment shops and someone reccomended Capitol Nissan in SJ. Little out of the way but I thought I'd pass it along.

Apharmdb,
I normally recommend everyone to wait for at least 2 weeks before taking the car to get align unless the aftermarket spring is really low. Once the spring settle, it could drop the car anywhere from 1/8" to 1/4" more.

How much does it cost at Custom Alignment in Mountainview? It's pretty close to me, and I've heard good stuff about them before.

Some folks also recommended these:
Capitol Nissan 1120 Capital Expressway Auto Mall. San Jose. (408) 978-1234
Tires Unlimited 125 San Tomas Aquino Rd., Campbell (408) 379-5665

I got mine done from blured350. He works at Magnussen Toyota in Palo Alto. PM him and see if he'll do it. Good deal and nice guy! They have the Hunter equipment too.

I do believe in good machine but I think what more important is the guy who do alignment for you. I like the place that allow you to talk to the tech, ask questions and tell them how you want your alignment to be.
Almost all the places that do alignment will get your car align within the spec, the places we're talking about here should also ask you which end of the range you want it to be at.
Capitol Nissan maybe nice, but you can't really get to talk to the person that'll do your alignment.

spf4000,
If I remember correctly, I think Custom Alignment changes around $150 to do the alignment. We took our customer Porsche Cayenne to get align there once.

KarmaMag, thanks for the info! And you're absolutely right about the importance of the guy doing the alignment. The better places will get the alignment set to exactly what you want.
