If you're taking out the fender liners, tape up the exposed harness nicely and ziptie it up and out of the way. I'd also recommend going an inch lower to sit proper.
Did you ever have any problems with the headlight ballasts? I have read about them dying out after too much moisture. I think im just going to do it and deal with it later on if it happens. Thanks for all of your help. Inch lower all around or just front?

Nope. Never had a problem with moisture. Instead of taking out my entire fender liner, I cut it to where there's only enough left at the top to cover the headlight ballast. I can go get a picture later. Go lower all around.

If possible shoot me a pic of how you cut it. Instead of ditching the whole liner I would probably prefer to keep some of it.

It was a tough spot to get a picture because my tire is in the way. This is how I did it, then you just use the normal mounting tabs to put it back in.
