Driving around in 3rd?
When I drive ~40-45 in 3rd, at about 3500-4000 RPM is it the VQ or the exhaust that's really loud, or both of them? I enjoy cruising around sometimes in 3rd at these RPMs and hearing the rumble...besides guzzling gas at this speed, is it bad for the engine or trans at these RPMs in terms of overheating any engine/trans components?

But good for the engine on some cars to have it in a higher rpm while crusing

Yeah it creates more heat (more fuel burnt and friction per mile) and less air goes through the radiator so less cooling (relative to engine speed)
More friction on moving parts eg gearbox
but for short periods of time its fine.

Accelerate slowly, and shift @ 2000 RPMs, and cruise in 6th at 45-50 and you'll get like 28+MPG...it really makes that much of a difference. I drove 60+ miles and I was getting 29 MPG, in the city at night with not much traffic. I asked others if the guage is accurate, and many say its pretty close, off for some by 0.5 to 2.0 MPG
Btw, when I popped the hood, I saw this little thing on the left side, (I think behind the radiator) and it looked like a small oil cooler. Is this for the trans oil or the motor oil? Why do manual trans's have much less fluid than A/T?

Why is everyone so damned concerned with shift points?!? Shift between Idle (800RPM) and redline (6600RPM) and you should generally be "O.K."
Obviously shifting at different RPMs will cause different sounds, different gas mileage rates, different wear and tear, etc. but come on people... it's like a bunch of teenagers discussing how to drive stick before they ever get into a car... Do y'all actually REALLY own Zs?!?

I seriously doubt you’d see much difference in coolant temperature. If you did, you’d notice it on your dash.
Run in any gear you like. You will be wearing your engine faster since it doing more rpm. But your Z will still rust out before the engine dies from that. The rest of the drive train won’t see any difference at all since all gears are always meshed and always spinning in the gear box. As for the final drive, it’s spinning at wheel rpm regardless of selected gear.
AT Tranny use oil to transmit torque instead of a clutch. Have a look at HowStuffWork.com for details.
