Maybe you accidently moved it just a tad, realized that it was moving so you tried to move it back, and did it at juuuuust the right speed so that the computer locked up and thought that the tranny was in D instead of manual mode. Coming from a computer proramming and electrical engineering background, I know lock ups like this are actually more frequent than people think.
Try shifting up and down in manual mode, but taking your hand off the shifter between shifts. If you can replicate the problem, take it to the stealership.
..and don't ever lose to a malibu again.

but either way, its if you driving too hard then the ecu puts it into safe mode, it wont let you go above 2nd gear manually or when you put it into drive so you have to shut off the car and start it again and its fine

Guys this happens to me a lot. If you bang the limiter a few times the tranny goes into some kind of safe mode where you can't change gears - its basically like being stuck in 1st but it only catches after 4-5k, like its caught between gears. You don't have to turn the car off you just have to come to a complete stop even for just one second.

You guys apparently don't know what the hell your talking about. If your a manual owner and are dissing people on this thread then that proves you must have a small *****!
My 2007 does that too, but it could be like what "suvlaki" said. However, no need to shut your car off or stop. Just put it back into D and then switch it back over to the manual mode after a few seconds, to avoid excessive wear and tear of course!
Peace!
