Ok, more info.
A) The radio itself : the "older" Bose can be noticed becaause the top buttons read "CD, Tape and AM/FM". The later model (2004.5 forward) the AM/FM button has been labeled RADIO. On the back the plugs are the same. The main difference is that the later model has the "intelligence" inside to cycle to aux inputs off the external sat unit plug.
Here is the 2004.5 forward Bose. Notice also it is BLACK, while my original was grey. I think it looks fine on the console, but opinions might differ.
The rear (to my surprise) looks the same on both. The plugs are there, they are just not used...
B) The PAC AAI-NISS2 takes one of those ports and converts them into a couple of aux inputs (you know, left and right wires), that you can use to hook in your iPod or any other device with L/R aux output.

Thats one link but you can google or shop around. Note how they state that it fits the 350Z 2004 - 2005.
Hook up is plug and play. You have to take out the center console (there are some writeups around), remove the current BOSE (03), install the new BOSE, hook up the PAC unit, run your RCA wires to a convenient place, and put everything back together. It is fairly simple.
To operate, when the radio is on, as you press the "Radio" button it will cycle through AM, FM1, FM2, SRC1 (= aux 1), SRC 2 (= aux 2), back to AM. I hook up the iPod, cycle to SRC1 and go.
This DOES NOT give you iPod control from the radio. All you have is input of the RCA lines, no output to the iPod of anything. If you want iPod control you need other (more expensive) solutions.

I have a totally random but related question. Sorry for Hijacking.
I was wondering If I could buy the complete whole center console(which I could really cheap) and then go on to purchase the new 06 Mp3 capable Head Unit. I know i might have to buy a new Emergency button and etc. to complete the console but again i'm willing to spend the cash. Basically does anyone know if its a direct bolt on?

I haven't read if it is a direct bolt on or not. I mean, if you get the console etc of course it would bolt on, I imagine you are asking about the wiring. I would be surprised if it isn't. The MP3 features etc are in the HU anyway. The connectors in the back are to the amps, power, etc. Why would those change?!

ok stupid question...( i dont know **** about Ipods)....when the RCA's come out of the "PAC" after you connect to the Bose, you connect those RCA to the Ipod correct? =)

You need an RCA to 1/8" stereo (2 rings) adapter which you can get from radio shack. Or, buy an ipod controller like the Harman Kardon Drive+Play.

I use the first one, RRCA to 1/8"stereo cable. Goes on the "headset" plug on the iPod and gives you two RCA connectors. This gets you music, but wont charge the iPod.
There is a better iPod only cable that gives you the RCAs and a plug to the lighter so you can listen and charge. Is more $$$

Anyway, can you not remove the plastic face plate on the 2006 model Bose HU and replace it with the face plate from the 2005 so that the fit will be perfect? I am removing the Bose HU from my wifes 2006 convertible and it looks like the face plate is removable. Just a thought!
