Battery disconnect

Hi guys,
I've read a bunch of posts, but haven't seen a complete answer so I thought I'd ask. I'm going to do a new HU install over the 4th weekend in my Z. I've read various posts about after disconnecting the battery people getting the "service engine soon" light.
What's the best approach for battery disconnection before a upgrade project? I understand the window issue as well that there is to be aware of.
My biggest concern is tripping a "sevice engine soon" scenario. You guys that have completed upgrades, did you make it thru ok by simply disconnecting the (-) side of the battery before beginning and reconnecting at the end?

i've disconnected the ground from the battery many times, no service lights. I had the windows up one time, no problems. Just make sure what you unplug, you plug back in. before connecting the battery back.
