System with stock headunit
I just basically got a whole new system:
Sub amp
Front stage amp
10" sub
New front speakers in custom kick panels
I know I can wire it to the stock head-unit, i'm tech savy and its easily doable with line converters and such, but am I going to suffering from poor quality sound? The only reason I ask is because I know factory receivers eq the stock speakers in many cars to make up for their poor quality, and that its not by-passable. Do our stock non-bose head-units suffer from this as well?
I don't want to go through all the work of wiring it and find out that it sux, then have to get a new head-unit and wire it up again.

The stock HU is poop.
Your SQ is only as good as what is outputting it.
It makes no sense to purchase all that gear and output a crap signal to it via the stock HU.
I would invest in a nice aftermarket HU.
There are plenty of reviews on here and threads on HU that keep the stock look if you are worried about that type of thing. Do some searching.
I am a fan of pioneers premiere series HUs myself.

i'm looking into the kenwood excelon kdc-794 or kdc-x994. The 994 is able to match the interior as the lighting is variable, and has built in blue tooth. The 794 has all the audio features minus color matching screen and bluetooth, $70 difference in price...hhmmmmmmm...
