1. plug the programming tool/laptob into your underdash OBD2 diagnostics port and reflash (overwrite) the software
2. remove ECU and send to "tuner" and they can then "bench flash" the ECU by connecting a harness similar to the vehicles wiring harness to communicate with the ECU and overwire/reprogram the software.
Both ways the computer lid is never opened and there is no need to de-solder the eprom/chip or remove it.
