I wouldn't mention this cause the shop should know this.
Since its a fresh motor he did pull the fuel fuse out
so oil can circulate through the motor before cranking it over?
Also again since this is a reassembly there probably was no fuel in the lines.
I would have turned on the ignition 2-3 times to get the fuel circulating through
the fuel lines before cranking it over.
The smoke and burned oil smell is normal might stick around for a few days.
As far as the compression findings don't know what to say there but it might
just as you stated and they just need time to seat correctly.
The fuel system your using I see a Aeromotive Fuel Regulator and return system but no rails. Is that the new CJM basic fuel return system?

Dave had an issue with the Vi-PEC not linking up with the accelerator pedal on the drive-by-wire. The tech rep for our area was in Florida for his birthday and had some kind of burst eardrum from the flight down and was in the hospital - just my luck. Dave is hoping to have things resolved by Monday or Tuesday at the latest. Now I just have to find a friend that wants to drive me to Virginia .
I may get in touch with your contact if things don't get resolved quickly - I just want to see the car on the road again. I don't mind waiting on the tune to be right, but waiting for a customer service issue would be unacceptable.

It takes a lot of time and patience to get everything perfect Chris, you'll get there! Just remember, every issue you encounter and overcome is more blood, sweat, and tears that you have into the project. I can assure you, in the end when you mat the throttle and a grin appears on your face from ear to ear, it will all be worthwile. Most only dream of completing such a build as yours, the bumps and ruts have to be expected. You looked over my build for the GSX, I'm coming up on almost a decade of changing it and it's still not done!
I wouldn't get too hung up on the low run time compression numbers, it will come up when you get some miles on it and wear the rings in a bit. The units should be Psi. Also keep in mind that changing the static compression ratio and the camshafts will have an effect on cranking compression pressure.
The APS FMIC is a heavy piece isn't it? I didn't expect it to be that much weight when I got mine either. But hey, the more mass, the better it's heatsink ability.
The car is coming together looking awesome! I can't wait to see the highway pull videos.
